Will carbon monoxide get rid of skunks?

Try this!  If you know where Mr. or Ms. Skunk is living, soak some rags with plain old household ammonia, use a pole to stick the rags into their entrance and leave.

The skunks do not like ammonia a little bit and will leave shortly.  Then block up their entrance to deter future residents.

it will get rid of anything that breaths-if they die going to be a smell-try live trap

Probably... It will kill any breathing warm blooded species, with enough exposure.
