Would an Ultraball work in catching Entei in pokemon crystal?

You should weaken it alot

Then probably put it to sleep

Then catch it

Even with a normal pokeball

Yes, it will work, but not 100% of the time. You can use just about any ball to catch anything, but the odds are extremely against it with some pokemon.

I caught Groudin with a net ball in pokemon sapphire, which is supposed to be for fish or insect pokemon.

It would work but don't cry if it gets out and runs a few times. Make sure it's in the red and every time have a fast pokemon that knows a move that will put it to sleep to get multiple chances before it flees.
