if my opponent has skull lair face up on the field, is he allowed to activate the effect to destroy my monsters during my turn?

yes skull lair can be activated any time as long as he has the cards in the graveyard to put out of play, and also once its face up on the field!'

Yes, because it is a Trap card, which can be activated during either player's turn. However, since it is a Continuous Trap it must already be active in order for your opponent to use it's effect midchain, because a Cont. Trap card's effect cannot be used right when it is activated unless there is no chain happening. So, If you activated Polymerization and your opponent chained with the activation of the trap card itself he would not me able to use it's effect to destroy a Fus. Material monster on the field. BUT, if you activate Polymerization and your opponent chains the effect of an already active Skull Lair, he would then be able to destroy your monster and cancel your fusion.
