In the famous final battle when Pizarro's men killed thousands a few reasons come to mind.  First, the Incas were not ready for Battle, many were carrying ceremonial 'weapons,' and not really armed.  Many did not so much try to fight back as to protect the Inca by simply standing between the Inca and the attackers.

    SPanish made steel (especially Toledo) was far superior to the weapons the Incas had.

    But most of all and mentioned, was the complete element of surprise.
